The Squadron was constituted on 2 February 1942 as the 41st Transport Squadron, and was activated on 18 February 1942 and attached to the 317th Transport Group on 22 February 1942. It was redesignated as the 41st Troop Carrier Squadron on 4 July 1942, attached to the 317th Troop Carrier Group.

The 41st Troop Carrier Squadron, arrived at Garbutt Airfield in Townsville on 23 January 1943. The Squadron then relocated to Port Moresby, New Guinea on 5 October 1943. Other locations that it was posted to were as follows:-

24 Apr 1944 Finschafen Airfield, New Guinea
13 May 1944 Hollandia, New Guinea
17 Nov 1944 Leyte, Philippines
6 Mar 1945 Clark Field, Luzon
Aug 1945 Okinawa, Japan
